QPCR is a method of measuring the amount of DNA in a sample containing a region (or regions) of interest. As with standard PCR, precisely designed primers target a specific region in the sample (or may be present) and replicate that region in 25-50 thermal cycles. Unlike standard PCR, the DNA is stained with a fluorophore and the fluorescence intensity is measured at the end of each replication cycle. The cycle in which fluorescence reaches a measurable level above background is called the threshold cycle (CT). Control samples with known input amounts of DNA were run simultaneously, and their CT values were used to generate a standard curve to accurately calculate the amount of experimental samples.
The right panel shows a standard curve in triplicate. The period at which each sample’s curve intersects the horizontal line—the measurement threshold—is the CT value for that sample, and the CT values for the standards are evenly distributed to create a robust equation for quantifying experimental samples.
When targeting a single region, samples can be stained with a general-purpose DNA fluorophore such as Sybr Green, which will bind to any dsDNA present; only one set of primers is used so foreign DNA is not amplified or measured . When multiple regions are of experimental interest, a single fluorescently labeled probe is added to the sample and fluoresces when bound or removed for DNA extension.
The QuantStudio 5 from Genomics Facility is a 384-well instrument for high-throughput sample processing.
